Site B is where they made the dinosaurs, as explained in the second Jurassic Park book. You see from stage to stage but what about in between. Site B is where everything else that they didn't want to display happened. I recommend you read the second book by Michael Crichton if you haven't and like Jurassic Park or would like this further explained.

In the novel, following the failure of Isla Nublar, several accidents on Isla Sorna forced InGen to evacuate Site B and leave the animals to fend for themselves. In the film, [[John Hammond]] explained to [[Ian Malcolm]] that [[Hurricane Clarissa]] forced Ingen to evacuate the island, leaving the dinosaurs behind to mature on their own. On the island, there are dozens of differnt species living without fences or bounderies. However, (most of) the carnivours are insolated by fences in the middle of the isalnd.
